I had a few changes in my /etc/X11/xorg.conf.d/20-nvidia.conf, but the update to a newer version of this package erased them. This file should not be overwritten at every update.

Adding a backup=(/etc/X11/xorg.conf.d/20-nvidia.conf) line in the PKGBUILD fixes that?

if i understand well enough, xorg.conf.d is the directory in which packages are enabling stuff and user configuration should be done in xorg.conf

No, xorg.conf.d in /etc/X11 is where configuration for the user is done. Upstream provides some configuration directory in /usr/share for default configuration, but we make no use of it. Packages that provide /etc/X11/xorg.conf.d files should have them in backup array.
