lynx, currently, is using iso-8859-1 by default, making many pages break (e.g. different languages of archwiki)

It can be changed in the options at runtime. To change compile time default it appears "userdefs.h" would need to be modified. e.g.

#define CHARACTER_SET "utf-8"

Has upstream been approached to change the default or provide a configure switch setting the default?
