usr/share/webapps/gitlab/config/database.yml should be installed as pacnew, or save the previous configuration as pacsave. Please do not override the important config files directly.

No, that database.yml was included at all was a bug. The package won't touch that file anymore. It will now only ship a 2 example config files.
