many applications still create their *.desktop in /usr/share/applications and are therefore not used in gnome menus (xfce4 system menu also). a simple fix:

mv /usr/share/applications/* /opt/gnome/share/applications/
rm /usr/share/applications
ln -s /opt/gnome/share/applications/ /usr/share/applications

/usr/share should be exported to $XDG_DATA_DIRS by /etc/profile.d/xorg.sh, as per xorg 6.8.2-2

every .desktop file in /usr/share/applications shows up fine here
