does this happen only with "real transparency enabled?
AFAIK doesnt have real transparency but only pseudo transparency.
can you try with latest version 9.02?
have you tried contacting the developers of the application about this?
As a bug report specific to Archlinux this will be closed tomorrow, I can't see this behaviour in my daily work with urxvt(not transperent/composite stuff enabled).
