Summary and Info:
makepkg 2.9.8 used to have 2 more - in my opinion useful - options:
-j : for modifying MAKEFLAGS="-jX"
-w : to automaticly move a package file after it's built

Steps to Reproduce:
Mentioned arguments are unknown to makepkg 3.x.

Regarding -j, isn't is just as easy to run something like
MAKEFLAGS="-jX" makepkg
?

-w Move a package- for what purpose? Can't this be taken care of with either the PKGDEST variable or a simple 'mv' command call (very easily done in a script).

The comments above by Dan and I are the real reason these options were removed... they're silly when you could do the exact same thing already. The only difference is that they're no longer makepkg options, and thus purely cosmetic.

MAKEFLAGS="-j3" makepkg && mv *.pkg.tar.gz /home/repo/pkgs/

Covers all bases, yes?

Indeed those options are of cosmetic nature, then again I would very much prefer to not need to MAKEFLAGS everytime when I want to change just -jX. makepkg -j was nice if you like me switch back and forth between many machines without having to modify makeflags in either makepkg or permamently in .bashrc or something. I found these two very convenient options.

well, makepkg DOES support a ~/.makepkg.conf file - you could export MAKEFLAGS in there, and also set PKGDEST for that machine - is that sufficient?
