In qt4 package, there's
export PATH=$PATH:$QTDIR/bin
in /etc/profile.d/qt4.sh. But this is causing troubles when sourcing it. Because when you have sourced /etc/profile.d/qt.sh before, then for example qmake is chosen from qt3 package and not from qt4 and it's causing troubles when compiling things for qt4 package (like sqliteman).

It's your config that's buggy. qt-config should allow only one qt profile to be active at a time.
Either qt.sh or qt4.sh should be 755, not both.

Yes, but for example if user has by default qt.sh with 755 and he wants to compile something against qt4 then . /etc/profile.d/qt4.sh will not help him because he will use qt3 qmake for compilations.
