But now when in the web pdf viewer, select download, normally it must select a location to download. such as https://bio-protocol.org/pdf/Bio-protocol1010631.pdf it can't be download via chromium

Not sure if this is exactly the same issue as OP, but in Chromium I'm unable to open the file dialog (such as on choosing download location) on my Gnome 42 wayland dual display setup.

I believe this is an upstream gtk4 issue https://gitlab.gnome.org/GNOME/gtk/-/issues/4805.
It was fixed in this commit https://gitlab.gnome.org/GNOME/gtk/-/commit/0128574ca113b179337abfb5dc4164922bbb482f.
This commit has not been included in a new gtk4 release yet however.

A temporary fix is to downgrade xdg-desktop-portal-gnome to 41.1-2.

Right, because I must downgrade xdg-desktop-portal-gnome and then it can work, it should be issue of xdg-desktop-portal-gnome?

No. As Keckle has pointed out, this is an issue with gtk4 which should be fixed in an upcoming release. I've updated the task summary to reflect this.
