DetailsProbably after moving GNOME to /usr while using Beryl and Emerald as Window Manager in GNOME one can not set "On top" on any window, the option is just greyed out.
Everything is ok while using GNOME with Metacity. |

1) not related to /opt -> /usr move because is valid with beryl-git too (which has some files in /opt/gnome and was not updated recently)
2) this is beryl issue, not emerald's (heliodor has the same behaviour)
I don't know if this is a mainstream bug.
If you want the exact reason, I think you can google a bit.
there's no bug in libwnck that causes this. This is a limitation in the windowmanager specification. Older versions of libwnck we had included a patch to assume a windowmanager would always have some non-existent extensions, which made beryl and compiz work with "always on top".
The last version of libwnck includes WM_ABOVE and WM_BELOW, which is a not yet official extension to the WM specification. Compiz already sets these hints so libwnck can pick them up, while beryl can't (beryl is a dead project, we should change to compiz).
Upgrading beryl to a recent compiz version will fix this bug.
