I cannot reproduce the issue with an up-to-date (29th-Nov-2020) system.
I used command `notify-send ...` to create a notification.

Is maybe a problem with Skype?

Bug is still here, I just developed a habit not to click on skype's notifications. Аs far as I understand, problem may occur when skype's window restored from notification click, so it looks like duplicate of #68119
