Files in conf.avail should be included in backup() array as they can be modified by the user. Documentation does not specify they will be overwritten. Currently 37 such files are shipped.

Additional info:
* fontconfig 2:2.13.91+48+gfcb0420-1

I'm planning to move them out of /etc to upstream's default of /usr/share/fontconfig/conf.avail/, while the /etc/fonts/conf.d/ symlinks will be managed by a hook instead, which should make them less volatile on upgrades.
