The patch submitted by @loqs above have been implemented as of libxml2-2.9.12-6:
https://github.com/archlinux/svntogit-packages/commit/56b3b2cebc796adaffc3bebb2cb4fe2c2d8d69ba

Issue is fixed with that change, libxml2.cpython*.pyc files are now owned by the package.
