Running checkupdates results in this message in zsh and bash, with and without tmux:
/bin/sh: warning: shell level (1000) too high, resetting to 1

I found my mistake. I had script with the same name that calls the original. It wasn't in the PATH when I wrote it, but now it is. Derp. Sorry for the noise.
