Please don't use the absolute path for the nvidia-settings icon, because people who use an icon theme won't get the correct one. Change the Icon section to:

Icon=nvidia-settings

That'll work for everyone.

Generally Arch do not touch shipped files.
And this could be an intentionally choice of nvidia; so not a bug.

You should open a bug upstream.

We already patch the .desktop so that one's out of the bag.
