When one namcap's gentoo-0.11.46-1.pkg.tar.gz you recieve these warnings:

gentoo W: File (usr/etc/) exists in a non-standard directory.
gentoo W: File (usr/etc/gentoorc) exists in a non-standard directory.
gentoo W: File (usr/etc/gentoogtkrc) exists in a non-standard directory.

No, it should.

According to FHS standards, programs that install in /usr exclusively such that no other file is located outside /usr may use /usr/etc. (Some exceptions apply but this is not one of them =)
