I've gotten the same issue as libgit2/pygit2#584 [1] and warnings are gone with commit becc265c787a7e039df67af4a8c62ae5230a0422. Please update the package. pygit2's PKGBUILD [2] uses git commit rather than tarballs since [3], so bumping $pkgver has no real effects. It's fixed upstream and I hope it's fixed in Arch Linux, too.
