Did you try to modify those keys as suggested?

I added a on-boot unit file for systemd and get rid of this warning message, but I think there may be a better way than modifying it manually. Actually you must modify those keys before mongodb's service started, so maybe changing the kernel's configuration is better?

Changing the settings in grub configurations is the recommended way upstream:
http://docs.mongodb.org/manual/reference/transparent-huge-pages/#transparent-huge-pages-thp-settings

This is not a packaging bug anyway.
