Description:
Small request, the ability to use either ~/.makepkg.conf or ~/.config/makepkg.conf for
user specific makepkg options.

Additional info:
I personally try to keep ~ pretty clean if possible, including recompiling package to
look under ~/.config (AKA XDG_CONFIG_HOME) for their config files/directories. As makepkg
is just a bash script I can edit that in myself, but I think it would be favorable for
it to become official for the sake of other likeminded individuals. Plus, I know next to
nothing about editing man pages, so I figured it was best to ask here.

makepkg.conf(5) already mentions ~/.makepkg.conf

I think you mistake me. I know makepkg.conf(5) references both /etc/makepkg.conf and ~/.makepkg.conf; I mean if this feature request is added and ~/.config/makepkg.conf is added to the config search path then I don't know how to do the man page myself :)

so ~/.config/pacman/makepkg.conf will be available soon.
