I am using the current Stella on FluxboxWM. The OpenGL option is missing (only the 'software' option is shown. The screen doesn't scale, even when i go fullscreen. I didn't test Stella behaiviour on another WM's/DE's

Yes the update fixes the OpenGL rendering option. I fixed scaling issue with changing the Intel VGA Accel method to UXA or by pressing Fluxbox restart a couple of times. As far as it concerns me, this bug is fixed.

PS: I can't really say if the fullscreen scaling issue when using the default SNA Intel VGA Accel method, is directly related to Stella or not, so for now i will not rush into requesting closure for this bug.
PPS: When using OpenGL the game(s) itself scales fine. Only the menus stayed unscaled.

That may be by design, or just how it is. Feel free to experiment, maybe try it in another distribution or ask upstream.
