xapian-core provides libxapian-1.3.so, notmuch is linked against libxapian.so.22.

$ pacman -Qi xapian-core | grep Version
Version : 1.3.1-1
$ notmuch
notmuch: error while loading shared libraries: libxapian.so.22: cannot open shared object file: No such file or directory

What's more, xapian-config has been renamed to xapian-config-1.3. So to rebuild notmuch{,-runtime}, you need to add the following line in the PKGBUILD before the configure:
export XAPIAN_CONFIG="xapian-config-1.3"

The package rebuilt that way seems to work just fine.

Xapian 1.3 is the development version, 1.2 the stable one. The package was already downgraded: https://projects.archlinux.org/svntogit/community.git/commit/?h=packages/xapian-core&id=d52caf9bf2d5bc24e0fb342cdc3d6dc9a84447fa
