The grafx2 tarball provides a desktop file, and we are generating our own instead. Is there any reason to use our custom version over the official upstream version?

It is located at
grafx2/misc/unix/grafx2.desktop
in the source tarball.

If it provides a .desktop file, there is no reason. I will fix this, thanks for reporting.

Ah, yes, there is a reason. The .desktop file included with grafx2 has the following problems:
* The 'Application;Graphics' categories are used instead of the more specific 'Application;Graphics;2DGraphics;RasterGraphics' categories.
* The exec-line is not correct (lacks %U)
* And most importantly, it does not include any mime types
