Installing the package overwrites any modification to
configuration files like e.g.
/usr/share/X11/xkb/compat/mousekeys rather than creating a
.pacnew file.

Files in /usr/share aren't configuration files, and so are not in
backup and so don't get saved as .pacsave file on upgrade. If you
want to customize keymaps, I would suggest copying them to a
custom layout and using that custom layout instead.
