DetailsSince the 2.12.1 release, Nautilus forgets where the icons are placed on the desktop, this is a new bug (when auto-alignment is OFF). When you logout and you login back again, the icons have been moved to other places, not where you put them yourself (move an icon somewhere, logout, login back again to see the bug).

Additional comments about closing: Works perfectly fine on my system, following your steps exactly, after a logout, my icons are on the place I left them.
1. Drag 2-3 icons to the desktop from your gnome menus and mix them with the Trash, "Home" and "my computer" (or whatever it's called).
2. Use "align in a grid" to align them vertically.
3. Disable the "align in a grid" option again.
4. Select all and move the vertically aligned icons very close to the left edge of the screen.
5. Log out (don't kill).
6. Log in back again.
On BOTH my machines, the default 3 icons of Gnome have been reverted to their default positions and not where I've put them close to the left edge of the screen. The default icons they just don't stay put! This is a new bug with 2.12.x, it did not happen before.
