I use arch 64bits with lxde and openbox, with some isolated gnome apps (evince, gnome-terminal, gnome-screenshot and a few more). When updating 3.6 ugly white rectangles are visible in buttons and menus of all those gnome apps. I post some examples (buttons, gnome-terminal and evince):

The 3.4 versions were pretty, no trace of those white rectangles. My theme is ambiance-xfce4-lxde and the non-gnome apps look nice.

Can you try the default Adwaita theme and see if it happens there too?
