Description:
shorewall has a function to update the existing configuration:
shorewall update
The result is an updated configuration and a backup of the original files with .bak ending.

It would be nice to run it instead of using pacman's backup directive.

I'm not going to implement something that automatically alters configuration files; this is the case with most Arch packages as well, unless it's a very critical configuration update.

I would suggest that you use vimdiff to merge any .pacnew files.
