If I download this link that is in pkbuild, and renamed it as xf86-video-ati-6.14.99.tar.bz2,the verification fails.

Does the verification fail because it cannot find the file?
Try editing the PKGBUILD so the filename in the 'source' array matches the renamed file.

The PKGBUILD renames the file so that it has a more consistent naming convention. Note the "filename::source" format it uses. What's the actual problem here?

Afaik, the tarballs are generated on-request by cgit and since gzip saves the timestamp in the compressed file, you always get a different hashsum, even if the content is the same.

Well, that is definitely not a makepkg bug. With pacman-4.1 you will be able to use "SKIP" in the md5sum array to not check these.
