That looks more like a bug in evolution than in bogofilter.

from dconf-editor i see that bogofilter is threated differently than other plugins and is enabled by default. Check in Preferences, Mail preferences, Junk and there is Bogofilter options available.

It works now. All it needed was a bit of retraining. It suddenly starts filtering out spam again.
