Thanks. I already committed this to SVN. However, this might cause issues if people upgrade without having rebooted since the last initscripts upgrade, so I was holding back on this. Any thoughts on how best to deal with it?

Yes. I think that the most clear/safe way is: warn about this update in news, that this update should be done only if /var/{lock,run} are already symlinks made by initscripts; or run in init(S).

Oh!, also utmp creation should be removed from .install file

Shouldn't we use relative symlinks? This would be better, if the filesystem is not mounted in / e.g. for system repair via Live-System.

Fedora uses a relative symlink for /var/mail -> /var/spool/mail, too. (the /run symlinks might be in lines 102 and 103)

This is not really fixed. We create the symlinks on boot, but the filesystem package still ships the directories. We were not able to find a way to make pacman DTRT for the transition to work. Any suggestions very welcome.

Will be fixed in the next filesystem release, check arch-dev-public for details.
