The code we're using is here: http://projects.archlinux.org/vhosts/repos.archlinux.org.git/
It might be helpful if we knew if this was an issue with the PHP itself (thus a WebSVN issue) or if it's just a poor template we're using.
This instance is set up to use inline styles, rather than CSS:

All the GeSHI demos I could find were using .css classes, so I can't quite pin it down to that with certainty.
