As far as I know, the start-here:/// thing was already deprecated in 2.6, but still existed (computer:/// was part of the replacement). In 2.6, the start-here:/// contained many empty folders. On new installations, you shouldn't get a start-here:/// icon on your desktop.

If you create a new user on your machine and log in with it using gnome, you shouldn't get start-here:/// on your desktop

Yes you are correct. When creating a new user the "start-here" folder is not present. So you are probably correct in that it is removed.

(How do i then modify my menu entries?)

Hmm, good question. I know you can edit your menu by going to applications:///, but a new user doesn't. Maybe you should file this one upstream to bugs.gnome.org because this is not user friendly for new users.

Yes it's gone:

But if there is another, easy, way to edit menus. I have not found out.
