Nautilus is overwriting the bookmarks file which is stored in
~/.gtk-bookmarks

How exactly does it overwrite this? It's not in the package, and unless your bookmarks file is corrupted, it should leave it alone. I have a very old bookmarks file in my home directory and nautilus hasn't touched it at all.

Here is the list of packages that were updated by Pacman (in the attachment).

Well what ever program is making that file, what I know is whenever I do an update that file goes to 0Kb.

Well, after the next update of Nautilus the bookmarks were intact.
