added this to PKGBUILD to get 1023 folders in union:

sed -i 's|CONFIG_AUFS_BRANCH_MAX_127 = y|CONFIG_AUFS_BRANCH_MAX_127 = |' \
local.mk || return 1

sed -i 's|CONFIG_AUFS_BRANCH_MAX_1023 =|CONFIG_AUFS_BRANCH_MAX_1023 = y|' \
local.mk || return 1

Looks like this is already in aufs 20081012-2. Is it working for you?

This should work. I running archiso-live on my hard drive so with only 42 folders in union i think. I think you can close this since aufs is build for 1023 folder support now.
